Gut Microbiome

The gut microbiome is the collective genetic material and ecological activity of microorganisms living in the gastrointestinal tract.

Bacteria make up a prominent part of this ecosystem, alongside archaea, fungi, viruses, and other microorganisms. Strictly, microbiota refers to the organisms and microbiome can refer to their genes and surrounding environment, though the words are often used loosely. Composition differs across intestinal locations, and a stool sample mainly reflects material leaving the lower bowel.

Testing approaches vary. Some identify selected organisms, some sequence a marker gene, and others use broader metagenomic methods. Reports may describe relative abundance, diversity, functional potential, or measured metabolites. Collection method, transport, storage, sequencing platform, databases, and analysis pipeline all affect the output.

A relative-abundance chart is compositional: one category's percentage can shift because another category changed. Many organisms also behave differently depending on their strain and ecological context. Terms such as balance or diversity can be descriptive, but there is no single ideal profile that applies identically to every person.

Genetic potential and current activity are also different. Detecting microbial DNA can suggest which functions may be available, but it does not prove that the relevant genes were active when the specimen was collected. Direct metabolite measurements answer another, still time-limited question.

Taxonomic resolution varies across methods and organisms. A report may confidently assign a sequence to a family or genus without supporting a species-level name, while even species identification may not distinguish strains with different genes or ecological behaviour.
